If you started the render in Media Encoder as your computer happened to be doing something else, it may give you a "false" estimated time until that task is complete. This is true in After Effects and Media Encoder. Different effects/plugins will affect this. Have you tried rendering in After Effects instead of Media Encoder and see what the estimated time is in there? If you've used different effects/plugins of some sort that can make a huge difference. In Media Encoder, are you encoding to the same file format and compression settings? maybe there is a difference in resolution since your last one or frames per second.
